I can't find any forum posts on the matter (several mention "Pkg_joomla" but none really reach a conclusion on how to fix).
Can you restore your J2.5 site from a backup (assuming you have one) and try the entire process all over again? Pkg_joomla appears from Joomla 2.5.
Perhaps even try a test:
Install a local server on your PC e.g. WAMPServer.
Make sure you install relevant database versions and PHP versions for Joomla 2.5 to work in.
Install a plain install of Joomla 2.5 (download from https://downloads.joomla.org/cms/joomla25/2-5-28)
Then go through the process to update to 3.x (first you have to do earlier 3.x versions e.g. 2.5.28 to 3.5 I think and at that early time in Joomla's life, you updated via the extension manager).
Once you get to 3.5, you have the Joomla update component, so it should be relatively easy to update to 3.10.12.
Then try the 3.10.12 > 4.x and then to 5.x. Do you get the same issues, on the plain vanilla site?
This testing above might be overkill. You could try the same with a restored copy of your 2.5.x site. A copy, where it doesn't matter if it gets messed up.
